Exploring cis - regulatory Models of the Genome to Predict Epigenetic State and Variation

چکیده

We introduce a new model called CCM+ that rectifies the inability of previous sequencebased methods to generalize across cell-types. We permit generalization by introducing arbitrary base-pair resolution covariates. We show that the addition of base-pair resolution chromatin accessibility covariate greatly aids in the prediction of cis-regulatory marks. Additionally, we show that by using cell-type specific covariates, CCM+ can generalize across cell-types. Finally, we show CCM+ can be used for downstream analysis that matches state-ofthe-art methods when chromatin accessibility is used as a covariate.

Global analysis of allele-specific expression in Arabidopsis thaliana.

Gene expression is a complex trait determined by various genetic and nongenetic factors. Among the genetic factors, allelic difference may play a critical role in gene regulation. In this study we globally dissected cis (allelic) and trans sources of genetic variation in F(1) hybrids between two Arabidopsis thaliana wild accessions, Columbia (Col) and Vancouver (Van), using a new high-density S...

Genetic and epigenetic dissection of cis regulatory variation.

Divergence in gene expression is of interest because it generates molecular markers for phenotypic variation, potentially including the causes underlying this variation. Alteration of gene expression patterns can have a direct genetic (or epigenetic) basis in cis regulatory polymorphism or can be indirectly regulated by trans-acting factors. Expression mapping studies have begun to reveal the l...

Genetic and Epigenetic landscape of Germline Stem Cells

Elucidating the critical epigenetics events involved in differentiation and reprogramming of cells to primordial germ cells (PGCs) is among the interesting issues in stem cell research. Here, I will talk about critical transcription factors and global hypomethylation in development of germ cells. Evidence strongly suggests that the earliest PGCs emerging in the E7.25 mouse embryo epiblast have...

مقایسه میزان بیان miR-106a، miR-24 و miR-107 بین دوقلوهای همسان در سنین مختلف

Background and Objective: Aging like many complex traits is the result of interaction between genome and environmental factors and epigenetic mechanisms as a central connector links these two markers. So far, investigations on age-related characteristics and biomarkers predicting survival and risk of death have been carried out, none of which led to an overall consensus among the researchers. I...

P-88: Comparing Epigenetic Profile of Oct4 Regulatory Region in Embryonal Carcinoma Cells under Retinoic Acid Induction

Background: Embryonal carcinoma (EC) cells derived from germ cell tumors are valuable tools for investigating differentiation and developmental biology processes in vitro. The advantage of the reproducible and rapid expansion of these cell lines provides a useful alternative to embryos for the study of mammalian cell differentiation. During early stages of cell differentiation, the rate of tran...
